I know one is not suppose to mix batteries of different brands and mah, but what if the batteries are the same brand, same mah, but have protection put on by different vendors? I’m sure most are suppose to cut off at the same time, but will different vendor PCBs cause problems?

I think if they're in series whichever one triggers first will shut down the device, so no problem. If they're in parallel like in a SRK and some shut down, it will increase the load on the one(s) still active. Whether that's a problem depends on the specific application, I would think.
